The 39-year-old man was charged with one count of aggravated grievous bodily harm after his son was found with life-threatening head injuries on August 4.
The boy was taken to Kellerberrin Memorial Hospital and then flown to Princess Margaret Hospital for emergency surgery.
In court, the man was granted bail of $5000 and issued with a restraining order to stop him contacting family members.
On leaving the court house he walked down Mitchell Street quickly followed by a TV cameraman and reporter.
He declined to speak to the media outside the court house.
The man will next appear in the Merredin Magistrates Court on October 7.
